It will involve the manipulation of chick embryos and of Embryonic Stem cells and is based on the use of cutting edge approaches such as ATACseq or Mass-spectrometry. For this, we will use two distinct and new models. First, overexpression of these fusion genes in chick embryos enable the characterization of cell and non-cell autonomous effects, as well as the invasive behaviour of transdifferentiated cells. Second, an embryonic stem cell based model will allow us to tune 3 parameters: the levels of expression of the fusion genes, the types and the differentiation stage of cells in which they will be expressed. We plan to analyse the impact of these 3 parameters onto the transcriptome and phenotypic cell states by combining RNAseq experiments with classical histological analyses. Then, we will test whether the propensity of PAXFOXO1 protein to trigger transdifferentiation relies on pioneer properties, by notably examining the opening state of chromatin in PAXFOXO1 bound domains. Finally, we will fish out and determine the role of their protein partners in the control of the transcriptional state of cells; these proteins represent new drug targets to overcome the shortened life span of children affected by RMS.
